Building reproducible NGS pipelines in 2024

Reproducibility is non-negotiable in life sciences. This article outlines how we approach NGS pipelines so that anyone—including auditors and future team members—can run them with the same results. We use containers (Docker and Singularity), version every dependency, and document every step. Our pipelines produce structured logs and reports that support GxP and publication requirements.
